I don't have a Mac anymore, so I can't test this. However, one thing
that I remember from using MacPorts is that it replaces the
system-provided tools with whatever comes out of their repository. (I
mean, not really replace, but just put the MacPorts directory /opt/bin
first in PATH, so they get picked up first.)

I remember GNU Make replacing Apple's make, and Python replacing
Apple's Python. It might be possible the same thing happened with
libtool.

Yep, that supports my theory.

I will ask the user whether he uses libtool from MacPorts or perhaps Fink.
